I'd like to have comskip run say over night as opposed to real time. I guess it's real time but when I'm watching TV it can cause pixelation quite a bit because of cpu usuage. It easily jumps to 40% while watching TV.

Yup. Open the gui. Choose folder tab. Select in and out folder. Select profile. Go to file and choose copy command line. Create scheduled task using that command line. Disable file watcher service.
