I have an issue. Its not new. Its appears to be the way things have worked for a while. I just haven't reported it.
The issue is when the guide listings update it removes channels if they do not exist in the guide. Right now it appears to be an "and" operation. Meaning that the channel needs to exist both as a subscribed channel and in the guide. If the channel is missing from the guide- its removed; even if the channel reappears in the next guide update. Also, if a channel is manually added and there is not guide listing for it; the next updates removes it even if the channel was manually added. Can the enabled channel line up be changed to an "or" operation instead?
I'm using the silicondust epg if that matters. Maybe it works differently than other epg sources.
Maybe there's a way to do this already but I couldn't find it and through my limited searching on this forum I didn't see a solution either.

If you don't want stations automatically added/removed based on the guide listings, disable the 'Automatch' feature for your scheduled task.

I should note, if a stations listings are removed from the source, the guide for that station will still be removed from the guide. It is just with the automatch disabled the channel will remain visible in the guide (without any listings).

Thanks for responding so quickly. This is exactly what I was looking for. I understand the guide listings will be missing but its not much of a concern to me. It was just a big hassle to open up the epg123 client every time there was an update to restore the missing channels.

Note that you can also assign manually added channels to the "dummy" guide listing to prevent it from being disabled when you have automatch enabled.
One issue with this method is that if the guide listings ever do get that channel in the lineup, the dummy listing will be replaced with the one in the lineup. If that channel is then later removed from the lineup, it will also be disabled in your guide.
If you have channels that for some reason are being added and removed from the lineup then this is probably not the best option, although I would wonder why the channel would be added and removed constantly to the guide lineup.
