Every time I open EPG123 and close it (without changing anything), there's a popup that says "There have been changes made to your configuration. Do you wish to save changes before existing?"
I am certain I didn't make any changes; not even recently. How can I find out what it is that it wants to change? I don't feel comfortable saving the config without knowing what it is that it wasn't to change.

This will be due to stations being added and/or deleted from your lineup at the headend. The "changes" are that the stations are new and you haven't selected it for download nor saved the configuration with it unselected, or a station you have selected for download no longer exists. You can find out what the changes to the lineup are by looking at the log file.
Once you save the configuration again, it shouldn't prompt you any more until there is another change in the lineup.
