MKVs choppy on extenders

I have an issue where MKV playback from bluray rips are choppy on extenders, and most of these have hd-audio tracks and a few have subtitles. I have setup Shark's Codecs and tried the suggested settings but had little luck fixing the issue. My MKVs are a mix of WTV recordings that have been converted, and bluray rips. The MKV files that have been converted from WTV don't seem to have any issues and neither do WTV files that I have left alone which seems to leave the culprit at HD Audio. Is there any known fix or cause for this? I am also considering converting all of my MKVs to WTV, or DVR-MS for ease of use on extenders, among other reasons. I don't have a big problem with my conversions resulting in 2 channel audio but I would prefer to get at least AC3. I'm also open to suggestions about which tool I should use with the conversion from HD Audio to AC3 being a big consideration. Thanks.

To inform...
WMC users should not use my pure 64bit installers for Media Center usage.
You need to use the 32bit installer which contains 64bit codecs to get proper Media Center support.

I have both versions installed on the machine. Is there anything in your codec pack that can do file conversions, just out of curiosity?

On my Tools page you'll find Metafox.
Its a drag n drop utility that converts most anything to MKV without re-encoding.
It uses mkvtoolnix to do the re-complie to the MKV format.

I need it the other way around. I need something to convert TO DVR-MS or maybe WTV BUT metafox might still be helpful. Can metafox convert a MKV with HD Audio into a MKV with 5 channel AC3?

No. As previously stated, Metafox does not re-encode, it extracts contents from one container (AVI, FLV, or a poorly constucted mkv, etc)
and places them, untouched, into a properly constructed MKV
