I have one machine set up as server and the rest as clients...works perfect

But I have one channel that shows and we can't watch it because we are not subscribed, so I want to remove it from guide.

Can I just run the configuration tool, remove check from channel, then do a save/execute, then just exit.
Will that remove it?
or
must I then rerun the client tool also?

Yes, just uncheck it in the configuration tool and it will no longer be downloaded. If you have automatch enabled, then a save/execute will finish the job (disable the channel in the guide). Otherwise, you can disable the channel manually using WMC or the client.
